My guess is that it will be ok, since customs officers do need to respect the rules, and the rules say that Vietnamese passport holders can go in without problems and you are a Vietnamese passport holder. Enter Iran on your Korean passport and make no mention of your US passport (if entering by land, this means you should probably enter the prior country on your Korean passport, too, in case they check stamps). For what you want to do and the time in which you want to do it, it will be very difficult to rely on public transport. You could take a marshrutka from Bishkek to Kakrakol, but you won't stop at Burana tower. You could also do Karakol to Kochkor, but they run even less regularly. From Kochkor to O...

In my opinion that's an extremely ambitious plan unless you already have all transportation arranged before you begin your trip. It isn't that easy to quickly arrange things on the fly.
