For what you want to do and the time in which you want to do it, it will be very difficult to rely on public transport. You only need single entry. But it's also difficult to think of an itinerary that involves leaving and re-entering the GBAO region without also leaving and re-entering Tajikistan (side trips to Afghanistan are usually what implicates both).

In my opinion that's an extremely ambitious plan unless you already have all transportation arranged before you begin your trip. It isn't that easy to quickly arrange things on the fly. Even if your driver is able to enter Afghanistan, I suspect he would decline to drive you up the afghan wakhan for various reasons including lack of familiarity with road and it's conditions and the wakhan taxi "mafia."
