Tutu.ru does book Russian tickets and charges the price of RŽD (Russian Railways) plus a small fee. For journeys that are partly or entirely in Russia, that's fine. You don't have to go via Turkmenistan to get from Uzbekistan to Kazakhstan. Therefore, you won't get a transit visa.

The concept of "visa-free" is that you don't need any kind of visa, so also no visa on arrival. You can enter at any international border post open for third nationals.

That's not entirely correct, there is a regular Nakchivan-Tehran-Mashhad train. As the Azeri-Armenian border is closed, this train is of limited use for travellers though.

They can't see the e-Visa, but usually Turkey will stamp your passport also if you use an eVisa, and obviously they'll see that stamp. You neither can get an Uzbek visa at any land border nor can you use a transit visa to enter from and leave to the same country (that's why it's called a transit visa). You'll have to get your visa from an embassy/consulate.
