Samarkand has the more impressive/restored architecture, but the surrounding city is much more modern so they don't blend into the city very well. Samarkand to Dushanbe is pretty easy since they reopened the Penjikent border last year.

Almost all guesthouses have agencies or book tours, and all these budget tours are pretty much the same. You can probably just pick one out of Lonely Planet or whatever guide book you have, and assume everyone else has similar prices.

Most tours follow fairly similar routes, and they do their Gobi leg from Dalanzadgad, which you can reach independently from UB. Lots of people drive it with no problems. The only known incident of violence targeted at foreign tourists along the M-41 is the killing of 4 cyclists last year (they were run down by a car), and that was very unusual.
