If leaving from Tashkent, it might be possible with Uzbek Railways, you'll have to exchange a receipt for a ticket at the station. If leaving from Bishkek, no, except if picking up a ticket physically in Russia(!) is an option, in this case you can book at pass.rzd.ru. Also, note that you can book the train at any larger FSU/CIS railway station from Tallinn to Dushanbe, as they all work with the Express-3 system. E.g. if you're passing through Almaty before, you could buy your ticket already there.
