I want to arrange visa's for Russia and Abkhazia but I have a question:
If I enter Abkhazia through Russia, do Russian authorities register that you are no longer in Russia? So would days spent in Abkhazia are deducted from the time I can spent in Russia?

Yes, you are no longer in Russia when you enter Abkhazia.
